The Magpies, who compete in the Ovens and Murray League, have indicated they will seek out a non-playing coach for the 2021 season.
With salary cap slashes expected due to the COVID-19 pandemic, the club claimed it was not feasible to have a playing coach next season.
With half a playing coach's salary included in the cap, Morgan was free to stay on as a player or become a non-playing coach.
Morgan, who led Benalla to a drought-breaking premiership in 2015, said he was disappointed with the decision.
“The club's decided to go in a different direction. I'll look for opportunities elsewhere,” he said.
“In the meantime, I'll focus on being a father.”
